En 2999, seules onze villes survivent encore sur Terre. Le climat a radicalement changé et une apocalypse biochimique a provoqué la disparition des femmes. Pendant des siècles, la population masculine de la Terre a survécu en dépendant d’une seule femme, appelée la Sainte Mère, dont les ovules sont récoltés pour créer des enfants génétiquement modifiés. À l’heure actuelle, toute conception d’un monde dans lequel les femmes existent en tant que personnes ordinaires a disparu depuis longtemps. La société s'est restructurée autour de familles exclusivement masculines et les relations homosexuelles sont devenues la norme.
Au début de Marginal, la Sainte Mère est assassinée par un terroriste connu sous le nom de Grinja. Le gouvernement en place ne veut pas déclencher une panique massive et prétend donc que la Sainte Mère s'est seulement débarrassée de son vase et qu'elle va miraculeusement « renaître » dans un avenir proche. Le public, superstitieux et dévot, le croit facilement. Seuls les responsables gouvernementaux savent que, dans les coulisses, un effort frénétique est déployé pour créer un nouvel être doté d’un chromosome XXY – un mâle capable de donner naissance. (Il s'agit d'une fausse représentation par BL d'un phénomène réel connu sous le nom de syndrome de Klinefelter.)
L'histoire du manga tourne autour d'un de ces garçons - Kira, le produit d'une expérience génétique, qui s'implique dans une relation à trois avec Grinja, le terroriste susmentionné, et Ashijin, un jeune homme qui se fait appeler le propriétaire de Kira. Une intrigue complexe et une construction du monde sans faille rendent l'histoire irrésistible, et la quête de liberté de Kira est aussi symbolique que captivante.
