Résumé
Les frères exécutent la technique alchimique interdite de transmutation humaine dans le but de la ressusciter lorsque Trisha meurt de la peste. En conséquence, la transmutation se retourne contre lui et, en droit, avec un échange égal, la jambe gauche et tout le corps d'Edward d'Alphonse sont ruinés. Edward perd son bras droit pour sauver l'âme d'Alphonse, le liant avec un sceau de sang dans une armure. Roy Mustang invite Edward à devenir une méthode pour restaurer le corps d'Alphonse qui fera l'objet de recherches par un alchimiste d'État. Edward triomphe, devenant le nom selon ses membres prothétiques, le Fullmetal Alchemist.
Trois ans plus tard, les Elrics recherchent la légendaire pierre philosophale pour atteindre leurs objectifs. Marcoh envoie ses notes pour qu'ils les retrouvent, mais ils apprennent que le facteur essentiel pour vraiment fabriquer la Pierre sont les sacrifices humains. Le copain de Mustang, Maes Hughes, poursuit ses recherches, mais est abattu avec un Envy déguisé pour avoir découvert les stratégies des Homunculi.
En voyant Izumi, les Elric apprennent qu'elle a perpétré la transmutation humaine sur son enfant mort-né. L'homonculus voyou Greed capture Alphonse, mais est sauvé par le président d'Amestris, le roi Bradley, qui fonctionne comme l'homunculus Wrath. L'avidité est ainsi fondue et réabsorbée à l'intérieur du Père créateur des Homunculi. Winry et les Elric retournent à Central City pour rejoindre Hughes mais apprennent son décès. Le lieutenant Maria Ross est accusé du meurtre de Hughes, mais est apparemment tué par Mustang. Pourtant, Edward apprend que le départ de Ross a été organisé afin qu'elle puisse être transportée clandestinement par Mustang des États-Unis vers Xing, aidée par le prince Xingese Ling Yao. Hohenheim retrouve Edward mais le méprise pour sa longue absence à la résidence.
Au fur et à mesure que le récit avance, les Homunculi sont rencontrés à plusieurs reprises par les protagonistes. Mustang tue le désir ; Mustang et Ling capturent Gluttony, mais il finit par consommer Envy dans son ventre nul et Edward, semblable à Ling. Gluttony emmène Alphonse rencontrer Père, mais Ling se transforme en homoncule, en particulier le nouvel avatar de Greed, lorsque les autres s'échappent du ventre de Gluttony. Les Elrics sont libérés pour poursuivre leur poursuite à condition qu'ils ne s'opposent pas à Père.
Localisant un tunnel souterrain sous Briggs, le général Olivier Armstrong découvre que Père et les Elrics ont créé un groupe national de transmutation et ont l'intention de donner à ses citoyens afin qu'il puisse accéder à la divinité. Greed récupère, trahit les souvenirs de son père et de son ancien moi, faisant équipe avec After et Edward, les serviteurs chimères de Kimblee Hohenheim. Hohenheim révèle individuellement à ses fils qu'il n'est pas mortel, transformé en pierre philosophale vivante par son père il y a quatre cents ans.
Le Jour de la Promesse arrive et Père se prépare à commencer sa stratégie en ayant une éclipse et ceux qui ont tenté la transmutation humaine comme sacrifices essentiels. Les différents protagonistes entrent en conflit avec les serviteurs de Père, et tous les Homunculi expirent. A la suite d'une Mustang forcée, ainsi que des Elric, Izumi, Hohenheim sont rassemblés comme les causes papa active la transmutation nationale. Néanmoins, Scar et Hohenheim activent les Amestriens pour qu'ils soient sauvés par des contre-mesures. La cupidité est ruinée par Père, bien que papa soit confronté au-dessus du sol où les protagonistes le combattent pour user sa pierre philosophale.
Alphonse, dont l'armure est pratiquement ruinée lors du dernier conflit contre Père, donne son esprit pour retrouver le bras droit, qui à son tour ruine la Pierre du Père, le renvoyant à la Porte éthérée de la Vérité d'Edward. Edward perd son pouvoir d'alchimie pour récupérer l'âme et le corps d'Alphonse. Hohenheim voit la tombe où il meurt avec le sourire de Trisha.
